I can't remember... It's about a boy who's dog gets taken away into the sky but nobody sees it except him... and he builds a ship and goes after his dog...

Sounds like Heart of Darkness. Not sure if it's abandonware yet.

Another game you might want to try (probably have to buy it though unless I send you a copy) is ... Secret of Evermore. It's console, but it's about a guy who loses his dog and has to travel through time (kind of)
