i played the game around 2006-2007 but we got the game b4 2005 and we were using a windows pc

A bit later, in 2008: Nathan "Rad" Spencer in Bionic Commando: Rearmed

There are of course other games in the series: Bionic Commando series
There is also a Starcraft II character with a gun-prostetic arm, Horace Warfield, but I don't know if the sci-fi setting fits.
Maybe one of the X-com games have such a character too, I have not played all of them.
Another game I found is World War Alpha from 2006; unsure about the missions or gameplay, but it is available from the developers homepage if you want to check it out. I think this was just a download game, not on CD:s.

wat i mean by squad is that you move around 1 character, but when you get in combat you fight with your squad.
at the start of the game. idk if i remember correctly, you arrive via a jeep and you will have lots of dialog between the characters. then you will proceed into a laboratory and fight off things alien like enemies. sometimes you gotta solve a light puzzle in order to progress the game. the enemies look like experimental failures or something.
