Ahh, I'm pretty sure I'm looking for the same game. It had a little bit of cartoonish feeling, I remember a lot of green, purple and yellow colors in the scenery. Also, in the opening cutscene the Alien is playing Space Invaders-like game in his spaceship, which had some human heads instead of enemy...

I'm searching for something similar, did the game You are trying to find have orange icon? Also, I remember that the mech could transform into flying form, and that You could also shoot people, not only other machines.
I was playing it around 2000/2001 I believe.
